AccountSync should pick up the transaction correctly. However, if you are entering your transactions manually, here is what you need to do.

Assume you are selling 123.456 shares. First you enter a sale of 123 shares for the amount you received. Then you enter a second sale (probably a day or two later) of .456 shares for the cash-in-lieu amount.
